oil or fuel? I'd change both. The Bosch fuel filter shouldbe something like
$30-35 (there are two bosch numbers,
but both are interchangeable as far as I know. in doubt,
get the one for your manufacturing date (pre or post 1/86).
You can get a noname replacement made in Israel for $10
at Autozone, but I wouldn't bet my life on it's quality.

You have to remove the intercooler to have access tothem. Takes a few
minutes.

Depends. According to ZF dont put synthetic, but considering the lessthan
spotless record of this company in giving out proper info (what? we
have a problem with the zf 4hp22? first time we hear this) I wouldn't give
a * about them. BMW did ship *from factory* cars fitted with the 4hp22
filled with synthetic oil. So there. Mobil 1 is highly recommended.

Each change of ATF will require 2.5 quarts. 3 changes is
optimalcost/concentration wise. Change the filter after the third change. I
got a Beck Arnley kit which includes the main gasket for the pan,
the filter and a few other things. $25 I think... maybe less. The synthetic
ATF will cost more than that (about $40 total)
Also, check for corrosion on the distributor cap and rotor. A
thermostat change will also be in order if it's been sitting for 2
years (it will be stuck closed most probably).
Put some techron in the gas tank to clean those injectors and to make
sure they wont stick. Also, check Jim's page and mine for more
details. If you want more on a particular point, email, I'll update the
page.
